Is there a native way to run a file (autohotkey or command line for example) each time a message ends up in a mailbox?

You can add a 'Run Program' type module into the callflow just before the callflow takes caller to record the voicemail message.

You could also look at using the 'Run Script' module: https://www.voiceguide.com/vghelp/source/html/modvbs.htm

Alternatively, you can also edit the voicemail sub-system callflows in the C:\Program Files (x86)\VoiceGuide\System\vm\ directory - but you need the Enterprise version of VoiceGuide to be able to do that.
